Mine goes on bobbins (and I cut it too), and then into plastic boxes with dividers. Extra skeins go into a separate plastic container as is.
Im a stitchbow user, but Ive got ideas about getting a wooden desktop organiser. I need somewhere to store thread thats out of the sun so it doesnt fade.
I use to bobbinate. I now use ziplock sandwich baggies with an index cardinside and label the number on the index card in a drawer. I just put the skein inside and ready to use when needed.
Stitchbows for me, stored currently in folders, but I have plans to get an organiser and store them in that. (Im working towards an entire collection of DMC!)
My threads are in plastic containers on bobbins and pre-cut to my favorite length, and extras are in skeins in a separate container.

I have two with hundreds of bobbins in each organizer.
I use bobbins and I put them upright in foam in the Bisley chest of drawers. Its perfect for organizing my thread.
