Mine are all stored in groups, in organza bags, and then i bought some cheap smaller organza bags for individual numbers. I like to move threads from different projects too, so having a master set makes it easier.

Ive been winding mine onto the bobbins and then attaching the ones for a particular project onto a metal ring (⁠•⁠‿⁠•⁠)

I use bobbins, I also place stickers with their respective DMC numbers on them.
